There are several phosphorylation site prediction programs available, which rely on different algorithms to elucidate the probability of phosphorylation on specific amino acids for any given protein. However, because of the enormous complexity of the cellular proteome, prediction programs still tend to lead to FP results and their output has to be handled with care . Also, several databases have been constructed, which contain data on experimentally verified phosphorylation sites like ProMEX  or PlantsP (http://plantsp.genomics.purdue.edu/). As these databases are growing, they are becoming more and more useful for the researcher and they will probably play an important role in the future for serving as encyclopaedias of phosphorylation sites and for the development of more sophisticated prediction programs.
